I have an external hard drive with all my music, video, and pictures on it.
How do you point MCE to those folders manually without a remote. I looked
everywhere in the interface? Help would be appreciated!

From each My Music/Video/Pictures menu, press the more_info
button on your remote. There will be an option to add or
remove media/folders. The procedure is identical for pictures
and video - slightly different for music. But once you press
the more_info button, it should be pretty easy to follow the
necessary steps from there.

Can you stream music / video directly from a networked storage device or
does an MCE need to access media stored on the main Media Center only. E.g.
If I hook up a Buffalo Terastation to the network can the MCE in the bedroom
access the media directly on the storage box ?

with ConvergeX home automation platform and trying to figure out how to deal

As long as those folders are set up as network shares on the Terastation
(which they should be by default) they will be available to a Media Center
Extender without having to be mapped on the MCE PC itself. Just be careful
about permissions on them. I'm not familiar with how those are set up on the
Terastation but I have its smaller brother (Linkstation) and it works fine
with MCE.
One tip: create shares for specific content types - you can't drill down
(e.g. say you have a share called "Media" and within that you have the
folders Music, Pictures, and Video. You won't be able to get beyond the Media
level which prolongs the discovery process as when you search for music the
MCE will also search the Pictures and Video files...)
